Watchtower fleets with cruisers after the main questline ?

Is it possible to encounter them after beating the main questline ? I havent had much luck with random encounters

Yes, rarely - smaller 'splinter groups' of Watchtower fleets can sometimes be encountered post-finale.

I haven't encountered a single cruiser since finishing the Last Watch. Even going directly after a major array only spawns Battleship III's as the largest ship. Is there a way to force an encounter with a cruiser, possibly with a console command?

The types of ships are dependent on the system they spawn in - so cruisers are more likely to be found in higher level systems.
