We have encountered a very strange bug before which this sounds like (we have added additional failsafes for our update patch).
Can you try changing your home ship, then changing back? Note that if you change to the fleet ship, you need to re-assign the pilot again after switching back.
I had the same issue after updating one of my ships. it made that ship my Home, which I caught at first and changed. However, that didn't open the door the first time. When I did it at BABS, it worked, but removed the crew members from that ship totally and only put one on my Main ship. I had to recreew the updated ship.
Sounds like what I'm encountering on Xbox.
I have several ships with (for example) Ship A as my home ship, if I visit Gren and modify Ship B to add a drop pod then the air lock changes from Ship A to Ship B and I can't enter the ship or fast travel anywhere.
I tried some stuff like trying to edit Ship A, but not making any changes, but that didn't take care of it and I tried with both BABS and Gren to see if it'd make a difference and it doesn't. The only way I can reset it is to make a different ship my home ship and change it back to Ship A again.
EDIT: I'm catching up on my reading, looks like the issue is already known.

The docking issue is something Bethesda has to fix on their end, as it is an engine issue. We have made them aware. For now, speaking to BABS and swapping to a fleet ship and back to the original home ship is the workaround as mentioned above.
