After completing all missions, ships stopped appearing

I completed all the tasks including destroying all array hubs, despite setting the "hight" options to spawn watchtower ships, no ships appeared. Is there any way to fix this? I didn't know they would stop appearing after the watchtower storyline, so I didn't collect them; I thought I'd be able to buy them somewhere.
