what is the best thing to do with your fleet? Can you dock them to stay at the Stardock? Do you sell them or?

I always keep mine. On one save I reduced the size from 8 to 4 ships but doubled up on crew (usually I only assign a pilot). For these four I added both ship speed and particle weapon damage to the crew. Needless to say, these four were quite deadly. It was always fun when my route took me thru the Kryx system... they never let me dock after I decimated all their ships

There is a game setting (Fleet Availability -> Limited) to only have your fleet during Watchtower fights. Of course you can also remove (un-assign) the crew.
