What are the downsides for going after major arrays only?

Other then the tougher space battles which I believe I am ready for, what are the downsides to going after major arrays directly?

Less loot compared to doing the minor arrays first I am guessing? Anything else?

And how many major arrays should there be?

Pretty much exactly that, yes - you'll find more loot doing it the 'intended' way, and the fights should be easier, though you are welcome to tackle them however you like.

There are five major arrays in total.

This is confusing. In my game, the "Watchtower Major Arrays" quest lists a whole stack of star system names: something like 20. Do these not correspond to major arrays? If not, what are they meant to be?

I believe they are the minor arrays of your current major array.

I believe there are some fixes to quest lists in the next patch that is with Bethesda's QA atm.

BeGaDaButcher is correct - the array checklist displays the locations of minor arrays within the system tier that your current major array is linked to.
 
There are five major arrays in total.
Then I must have two bugs - (1) the number of major arrays and (2) this overlay which started appearing in my game at the start of a game save load, see image. As shown, the overlay followed me into the menu. I think this started after destroying my first array (minor?). In addition, there are three more overlays that popup in sequence.

PS: I added the Watchtower mod at Level 31 after scanning numerous planets. The list looks familiar, but I have not confirmed these are all previously scanned planets.

That list displays the minor arrays linked to your active major array hub, so not a bug.

However, the objectives getting stuck over your menu is a bug - do you have any other UI mods installed?
 
I normally do not add UI mods, however, I will check.
I need to correct myself. The only obvious one with UI in the title is PraxisUI Inventory (Nexus mod 10585)

Suggestions/comments/questions:
(1) It would be clearer if there was a heading "Major Array" with "Minor Arrays" listed underneath.
(2) Because I have previously scanned many of the galaxy planets etc, could this cause an issue versus the player who installed WT in a new game?
 
I agree that as it stands, the checklist is a little confusing for several reasons - this is something we do want to address in the future, and have plans to when we have the means (altering UI in Starfield can be fairly complex).

Scanning should not make a difference. Are you on PC? If so, we could try and open a save file where that overlay is getting stuck on your menu (though for heavily modded saves this may not be possible).
