There's a (vanilla) setting in game that allows you to adjust whether you can access your ship's inventory up to a certain distance away. I think on its most generous setting you can have a decent distance from the ship and still access it in friendly locations (like Stardock and main cities)...
There's a known flaw that the team is trying to sort out: that map HUD element will not work if you are in the pilot's seat of your ship. It's fine if you're on land, in a station, or even walking around in your ship; just not in the pilot's seat.
Did you have grenades equipped before trying to arm a Skydrop Flare? How quickly did you exit out of the menu? I've found that if, after I select the type of flare, I exit the menus too quickly then whatever script is running doesn't have a chance to actually equip the specific type of flare.
If the ship has crew assigned, it's in the fleet. If you want to replace it, unassign the crew from that ship and then assign crew to the ship you wish to use instead.
