Okay, I think that this is all egg on my face. In my settlement just now I created a fleet command terminal. I hadn't been using this. I remember using it before during the quest line but I hadn't been using it to try to assign my fleet. I'm pretty sure the problem is resolved. I felt like this...- DSharp117

[RESOLVED] Unable to Assign a crew or pilots to new ship.
This was not a bug. This was me not doing the correct order of things. There is a terminal you have to use to assign your Fleet and somehow I forgot doing that and it led to all of this.
